Adding the repo and installing with dnf
This will avoid issues with permissions on the flatpak side
Did you try the native Fedora package rather than just the flatpak?
Also have you tried with a pair of USB headphones with an inline mic?
I’ve been using this for the past year or so no problem

Also pavucontrol it’s very useful for figuring out where your audio is going
